A XML

Introduction

The full* content of the AOP-Wiki is available in an XML format.  The data definition file for the AOP-XML standard is here:  https://github.com/swandle06/AopXml/blob/v1.0.1/assets/schema/current.xsd. More information on the different types of XML files available are given below.

*Currently, key events and key event relationships that are not associated with an AOP are missing from the XML download. These components will be added to the XML files soon.

Permanent Downloads

The AOP-Wiki now provides quarterly downloads of all content in an XML format.  These downloads are stable and will be maintained by the AOP-Wiki for citation purposes when the information is used as part of a publication. The list of quarterly downloads available is here:  https://aopwiki.org/downloads.

Temporary Download

For users who wish to mirror AOP-Wiki content in their own site, the AOP-Wiki now provides a nightly export of all content in an XML format. This content is overwritten nightly with no permanent backups. If this content is used for publication purposes, the authors are responsible for making the AOP-Wiki content associated with that publication available for reproducibility purposes.

Dynamic Downloads

The AOP-Wiki provides a dynamic XML feed of up to the minute content for individual AOPs.  The URL for this feed can be obtained by clicking on the XML button in the top left corner of the AOP page.

B Other Files

Introduction

Several additional files with specific subsets of content from the AOP-Wiki for users who don't wish to parse the full XML documents. These files are replaced nightly with no permanent backups. If these files are the basis of a published analysis, the authors are reponsible for maintaining the original file and making this file available for reproducibility purposes.

Key Events

Tab delimited file containing basic information relating to key events. Available here: https://aopwiki.org/downloads/aop_ke_mie_ao.tsv Contains the following columns: aop id, key event id, key event type, key event name

key event type is one of the following: MolecularInitiatingEvent - indicates that the KE is the MIE for the indicated AOP AdverseOutcome - indicates that the KE is the AO for the indicated AOP KeyEvent - indicates an intermediate KE for the indicated AOP

Key Event Relationships

Tab delimited file containing basic information relating to key event relationships. Available here: https://aopwiki.org/downloads/aop_ke_ker.tsv Contains the following columns: aop id, upstream event id, downstream event id, relationship id, direct or indirect relationship, evidence for relationship, quantitative understanding of relationship For the last two columns, the confidence terms map as follows:     1-High     2-Moderate     3-Low     5-Not Specified
